The fact you think there is a contradiction here shows a misunderstanding of how the term Son is applied to Jesus. Jesus is a Son prior to the incarnation. More here:

Moreover Jesus is not a spin off of a sexual act between the Holy Spirit and Mary so there is no contradiction.
